The use of the Animus and the events in the chamber below the Coliseum have overburdened Desmond Miles's brain and put him in a coma, which threatens to mix his real and genetic memories. This would mean that Desmond, like his predecessor, subject 16, would lead an irreparable psychological damage with loss of reality and schizophrenia. To prevent ebendies, he is taken back to the Animus by the remaining team members and his father, Bill Miles, and transported to the old test routine, which is a test phase from the development period of the animus. This has the side effect of keeping Desmond's mind from collapsing and giving him time to find a solution. Inside the testroutine, he encounters subject 16, known as Clay Kaczmarek, who had created an artificial image of himself in the Animus shortly before his suicide, and also entered the Animus 2.0 via the stolen memory core. Kaczmarek tells Desmond that there is still a way for him to wake up without any lasting damage from the coma: he must experience all the memories of Ezio and some Altaïr to find a so-called synch node. From this point, the Animus can separate Desmonds' minds as well as memories of Ezio and Altaïr and thus let him awaken from the coma. The story begins with the now 52-year-old Ezio Auditore da Firenze, the main person from Assassin's Creed II and Assassin's Creed: Brotherhood , who is confronted with the question of what can still be achieved for him, and what his destiny is after his previous life goal , The fight against the Borgia family. In order to get answers, he sets out for Masyaf , the former fortress of the Assassins . However, this is now of Templars searched. Ezio manages to kill the leader of the group. Shortly before his death, this tells of one of five keys that are needed to open the door to the underground library of the fortress.
Ezio now makes his way to Constantinople to find the rest of the keys and take the Templars from theirs. He makes his acquaintance with the later Sultan Süleyman , who returns as a young man from an exploratory journey. In Constantinople, Ezio makes contact with local Assassin guilds, learns about dealing with some new weapons, and gets information about the current situation in the city. The underground war against the Templars and the search for the keys, which he is doing with the help of the Venetian Sofia Sartor, are now Ezio's main landmarks. When the Assassins can prevent an assassination of Prince Süleyman, Ezio asks for help. From now on, he also observed the leader of the Janissaries , the Sultan's bodyguard, Whose favorite is not the real Crown Prince, Süleyman's Uncle Ahmed, but his father Selim . In the belief of being on the trail of an intrigue, Ezio finally kills the captain, but it turns out that he, like himself, was in the search for the principal of the assassins and thus innocent.
Ezio begins to find the true mastermind. He observes the arrival of Manuel Palaiologos, another suspect. Palaiologos would have originally become the next Byzantine emperor, had not this empire been conquered by the Ottomans . Ezio follows him on his departure to a cave town in Cappadocia , where the Templars, which are the remains of the Byzantine civilization, have their secret camp. He places Palaiologos, kills him, and receives from him the last key to the library. At this moment, Ahmed appears and reveals himself as the true leader of the Templars. He travels back to Constantinople and captures Sofia. With her as a means of pressure, he extorts the keys to the library and fleees towards Masyaf . Ezio manages to free Sofia and the two take the pursuit. After stopping the Templar, Selim, who, according to a decision of the old Sultan Bayezid II, is now the new heir apparent, appears and kills his brother.
Ezio and Sofia return to Masyaf and open the door to the library. There are Altaïr's skeletons and the Edenapfel, which he has preserved until his death. The memory ends with Ezio throwing his weapons before the apple and talking to Desmond. He recognizes that he is only the bearer of a message that escapes his mind and hopes to get Desmond's answers to his questions.
